Sub-bottom sonar is possible but you need a narrow beam, low frequency device.
The bulk of the signal is reflected from the water/mud interface but a small proportion passes through the mud to be reflected at the mud/rock interface.
The electronic gubbins is where the clever bit of the different speed of sound (Water/Mud/Water) is factored and a display of sub-bottom produced.
Normal "fish finder" units work on too high a frequency and too wide a band for this task.
An internet search on "Sub-bottom profilers" will bring up a few hits with expanded technical information.
