We're blessed with so many good museums / collections over here that everyone has their own favourites. Excluding Duxford, mine are:

East Kirkby - based on the former RAF East Kirkby, this is home to a vast collection of aviation archaeology artefacts, a Hampden restoration, Prentice, substantial Wellington remains, and of course taxiable Lancaster NX611.

Newark Air Museum - very diverse collection of aircraft, including Vulcan, MiG 23, Sea Vixen, Lightning, Shackleton, Buccaneer.

Mosquito Museum - home to the Mosquito prototype W4050, FB VI TA122, and a B35 (serial escapes me). Also substantial De Havilland collection.

Shuttleworth Collection - predominantly pre-war vintage collection, including sole airworthy Avro Tutor, Gloster Gladiator, and De Havilland DH88 Comet.

RAF Museum - Hendon site currently a bit chaotic preparing for the new Milestones of Flight exhibition. Cosford site contains research and test airframes, and large airframes. Large number of sole survivors in the collection.
